Thermal paste's role is that of a bridge - look at the minor cooling difference as icing on a cupcake. If the paste is doing it's job correctly, then the ones doing the bulk of the cooling - heatsink/radiator, pump, and fans can do their job correctly.
That said, I do not believe a Hyper 212 is enough cooling for a 3900X. A 3600 and 3700, yeah, but not the 3800X and up.
