will this create an issue mobo spacers

Hi i installed my micro atx board into my atx mid tower case i didnt install one of the spacers which sits under the chipset (the one with no screw hole going through). My pc posted and has been working fine since saturday, however is this risky or will it cause problems down the line?

As long as you are not doing anything that would put a lot of physical stress on your motherboard, you will be fine.

what might put alot of stress on the board?

Moving your computer around a lot with a large cooler like that will put stress on your motherboard and should be avoided. As long as you keep it stationary and are careful when moving it around, you will be ok, though. You should be able to see any serious bending or flexing.
