This seemed to be an issue since I upgraded to windows 10 some months ago but it didn't really become a real issue until I got my third monitor setup.
If I go into display settings I can change monitor placement fine as long as it's just changing if they are right next to each other but if I try and put one monitor on top of another or try and slightly changing one to be higher than the other it auto changes it back to inline with each other. I tried googling for something with no avail.
I have tried booting into safe mode but it forces everything as mirror so i can't test it there and I have went through and killed every 3rd party program running on my computer and it still persists. I have display fusion on my computer and if I try to change the monitor position through its config it does the same thing and auto places them next to each other. This happens with two monitors or three monitors and it doesn't matter which monitor it happens to all of them.
I have already tried updating drivers for everything with no change.

One monitor HDMI to GPU

Upon further testing I can also stack all three of them on top of each other and save that way as well, it seems to be anytime it's not uniform it won't let me save the configuration.
