I am currently building a new computer and am looking to use an m.2 as a boot drive. I am going to throw out my old HDD, as its barely running anyway. I have made a windows 10 USB and was wondering if there will be any issues with product keys or "entitlements" when i do a clean install on the new drive.

Some other information that might be useful:
-Currently running Windows 10 Pro 64bit
-Upgrading to 6700k and Samsung m.2

Any help is appreciated, I've looked around at different sites and i'm still no closer to an answer.

It depends on what type of Windows license you have; OEM or retail.

An OEM license is tied to the motherboard and if you change it, you'll need to reactivate the license. Usually, you can do this online but sometimes you'll need to call Microsoft's automated activation service. Microsoft are entirely within their rights to refuse your activation, but I've never known this to happen. A retail license doesn't have this limitation.

I used the free upgrade from windows 7. I have the disk and key for that, would be easier to just install windows 7 then upgrade again?
