X99 - it allows you to fit more graphics cards.

I won't be getting an extreme edition processor, I'll probably be using a 5770K and just two enthusiast graphics cards.

Does the Z97 chipset support at least two PCIe 3.0 X16 slots? - No. It runs 2 x pcie3.0x8 slots - which is easily enough to run 2 powerful graphics cards.
