Minecraft has an fps limiter meaning you can't go above 400-450 fps, however, your graphics cards should be able to run the game at no less then 300 fps. Give at a try though.
You can't get any recent games to run medium setting with 30fps with a graphics card thats under £40 if your thinking about bf4 and cod ghosts. The minimum recommendation is asking for at least a £160 graphics to run it medium settings... Some people even have issues with a £400 graphics card...
What are the temperatures because if you haven'y properly fitted the CPU cooler then it could lead to it overheating and therefore a large performance decrease. It might also have a virus so I recommend scanning your system with antivirus software.

Get the Corsair H80i Liquid CPU cooler. It's got 3 settings: silent, balanced and performance which can be changed with the click of a button. It has a 120mm radiator (which you can fit on as an exhaust), and 2 SP120 's which are corsair's best CPU cooler fans.

On the corsair you can fit a 360mm radiator on the top and that would be perfect for watercooling. You can also fit a 240mm radiator on the front and a 140mm radiator on the back. So it is flexible for it's watercooling options.
