You must've installed a program that is set to start up when the computer boots. This is why you see it come up whenever you turn on your computer. I'd recommend going into the Windows Task Manager and going to the Startup section, and removing any programs you don't want to start up on boot...

Disregard my above answer, I just re-read your question. You have applied new thermal paste and have monitored temps which are fine. The only other thing I can think of is a faulty motherboard. Could you try using a different motherboard with the same other components?
