Connect the drive externally , delete the external partition and connect the raw ssd via the caddy. Also, if you're going to be using the SSD as the boot partition then always keep it in the primary slot(where the original hard disk is) and use the HDD (or the non boot drive) in the caddy

If I were you, I'd definitely swap both the Hard drive for something better. For just 15-20 quid more you can get a crucial P1. or the MX500. Rest of the build looks good for your purpose.

Its not a worthwhile investment, as there will no upgrade in applications that use single core. However you will see some noticible ups(15-20%) in apps that use multicore performance. There is no visible bottleneck because of hardware, Seems like issue if within the installed software.
