Have you overclocked your CPU? I overclocked mine by 300MHz, and I have the same problem.

It's fine. I'm currently using an AMD stock cooler and going to a CM Hyper 212 EVO, and my case fans start up, then the CPU fan starts up about 1 or 2 seconds later. Nothing to worry about.

Yes, it should exhaust the heat. Just make sure you have at least the same amount of the same sized intake fans, or the cooling will not be as effective.
