If i connect my bluetooth speaker to my Windows desktop (using bluetooth mode) but also keep it connected through wire, then it will run on battery or direct power?

That depends on how the electronics circuit design and implementation of the speaker.

If it is designed a and built with a dual-input charger and it has a smart power selector switch it should run on direct power when battery is fully charged.

Connected through wire as in the audio jack? It will be on battery power in either case. The speaker would need to be connected to the USB port to get any power to it.
