I have a old system that the hard drive failed and when I put a new clean drive back in, the system won’t boot and I can’t download windows or do anything. Even my spare drive isn’t working I just get a “BOOTMGR is missing” error

If you are sure everything up and up with BOOT usb, your BIOS is not recognizing it as such.
In some older systems, you had to choose USB_HDD for it too boot from.
It’s in fact a older system it’s an am3 board from a few years ago. I’ve been trying to boot off of USB_HDD from the start of this debacle but nothing seems to change

play a little bit with the uefi settings in the bios and you will get it eventually. old motherboards are weird that way.. but i have come across that multiple times before..
