This is the SoundBar: https://www.bose.com/p/home-theater/bose-smart-ultra-soundbar/SUSB-SOUNDBAR.html

The Soundbar's Dolby Atmos feature can ONLY be enabled if connected with the "HDMI™ eARC cable" that comes with the Bose Soundbar packaging.

However, I don't have an HDMI port on my motherboard so I am wondering if I can connect the "HDMI™ eARC cable" to the HDMI port on my RTX 4090 GPU to get Dolby Atmos working?

Also, is there a difference between "HDMI™ eARC cable" versus a regular "HDMI" port on a GPU?

You should try your motherboard's optical port first before obsessing over hdmi. Also note that Atmos is really a software function and is not as hardware dependent in the way that you are thinking or as cable dependent in the way that you are thinking. You may need to use the Dolby Access app from the Microsoft store to get Atmos the way you want.
