A week ago I realized that my computer was making a weird and loud noise, and later I realized that it was caused by the HDD vibration against the case, so I decided to put a microfiber cloth under the HDD to cover this sound. Is it okay to have it there with the pc on?

Not a good idea as your HDD need ventilation.

Check the screws, there might be some loose screws that caused the vibration.

According to your mounting options, there are some rubber grommets, typically used on a bottom mount that is keyed such that you put the drive (grommets) into the holes and then push down to lock in place. That manner of mounting does a great job of isolating vibrations.

I would be concerned both that the microfiber could build static and/or the possibility that it could be a fire hazard.
