[SOLVED] Case fans trying to spin

My friend recently bought a new Phanteks P400A and I helped him move everything from his old case over to the new one, the issue is on startup and when he is on his desktop, the fans are jiggling like they are trying to start spinning but they don't, they then sometimes randomly decide to stop working and then start working, I have a video that I can post if that would help diagnose the issue,
When we first booted after setting up the case one of the fans was having this issue (out of all three of them) and I unplugged it from the fan header on the motherboard and moved it over to another one as I thought it was just the one fan header that was not working, that was yesterday and today, he booted it up and it seems random on which fans want to work and when they want to work.

How can we diagnose if the issue is with his case fans/motherboard headers or the power supply on the PC?

Check your bios.
You did not list your motherboard, but most newer board have PWM fan calibration in the bios.
It appears your new fans can not run as low as your older fans or you need to set them up in the boards bios.

What were the specs to the older system? Did you try and make sure that the system boots when breadboarded? Also, if the system you're speaking of is a prebuilt, I'd highly recommend that you replace it into the original case since often times, there might be a grounding issue.

Did you also disconnect the fan from the board while the system was powered up?

The specs are the same, everything has just been transferred over to a new case, the main reason was because the old fans were wired in a way I could not comprehend and were having issues, his case was relatively old so he decided it was time for an upgrade and making it easier :)
His specs are:

Intel Core i7-7700K
Nvidia GTX 1080
SanDisk SSD Plus 240GB
Toshiba P300 3TB
Corsair Vengeance LPX DDR4 3000 C15 4x8GB
Phanteks P400A case

The system was powered down and unplugged before any of the cabling was changed

EDIT: The system was not prebuilt from what I have been told but he didn't actually do any part of the building and had his friends do it for him, from what I saw the PSU was installed the wrong way around (Intake was not facing the vent at the bottom ), the case fans were after market for the case itself (He had a Phanteks Enthoo Pro M without the standard Phanteks fans and some basic LED fans).

We have not tried to breadboard as it was running fine before and I assumed moving it over to a new case would not cause any issues although he was having issues with the case fans in the old case too.

Hey, I have attached a video to make the issue more clear, please note the middle fan in this video is unplugged as I moved some of the fan's connections to different headers to help diagnose the issue, the first half of the video shows the fans working as they should but the second half is when he restarted the PC and the bottom fan can be seen not working as it should to begin with, the issue is persistent and the fans sometimes stop working all together.

Sorry, the board is a MSI Z270 SLI PLUS, I will take a look at the PWM fan calibration and update, thanks for the help

When my friend manually set the speed of the fans in the Bios they appear to work properly but I cannot find a guide on how to set the threshold for them higher so they adjust their speed themselves, could you point me in the right direction? Thanks :)

EDIT: I enabled PWM fan calibration for all of the fans and they appear to be working as they should, thanks for the help!

Forgive me for replying on such an old thread, but I don't have the time to make a new thread on this and couldn't find a more recent topic on this.

I just discovered that my case uses 3 pins for my case fans even though my motherboard supports 4 pins, meaning I'm forced to use Voltage control instead of PMW. Since I can't do anything about this, how would I be able to prevent the fans from doing this every time I reboot it?
