Check disk problem

Hi Everyone, I mistakenly used the check disk option on my laptop. I have not found anywhere online that my issue could me be fixed. So if anyone knows if it could be fixed or any suggestions I could try? I'd appreciate it.
My computer has been funky, and not performing well. So I decided to try it. Basically I did this http://support.microsoft.com/kb/2641432.
I went to the local disk like in the link, but instead I just clicked the the second option that scans and recovers bad sectors. When I restarted the computer it ran it fine, but once it was done. Nothing looked or worked like before.
My wallpaper was removed and it's now black. Some of the icons are blank pages. Messages pop up that say: FAX Utility: Failed to Create database and EEvent Manager: Cannot create a file when a file already exists. When I try to use any program like firefox or open a file, it says Profile Missing: Your Firefox cannot be loaded. It may be missing or inaccesible.
So I chatted with Microsoft support and they suggested to do a system restore. Which I had already done. Didn't work. Then I tried running the first option like in the link. Automatically fix system errors. It did restore some of the icons, but still all my files are scattered or hidden some where, I assume.
I'm now using my laptop from the guest account because for some reason the programs and internet works from it, but not my main account.
Some of my choices I think are using my back up file from my usb drive, but I'd rather not becuase it doesnt have all my stuff I have now. Maybe creating another admin account since my guest one still works and some how put my files into that one and delete my main one.

I don't know the result, besides it screwing up my files and programs. So it's corrupt?
I'm still learning about check disk and looking stuff up once in a while. I'm a rookie when it comes to software stuff, eh computer science to.
I think I'm gonna try creating a new admin profile then, worth a shot.
