Quick Question, Could anyone tell me if you get some software to monitor & control the fans and pump for the above mentioned cooler? So far I have it setup with great difficulty modifying my mid tower case but its in and working well, the pump I have plugged into the CPU 4 pin and the fans into the system 4 pin is this correct?

Yeap.

Unfortunately if you control the pump outside of the PWM that is found via the CPU header will result in damage of the pump and possibly the death of the unit as the pump is the heart of any watercooling unit/system. As per your fans, you could control them off a fan controller though you'll be best served by monitoring them off your BIOS while monitoring can be done via 3rd party utilities like Speed fan though have a read through this thread.

Might I ask what your motherboard is? Chances are there may have been a bundled temp monitoring utility if you're on Asus.
