The motherboard I'm looking at says "DDR2 1066" under supported RAM. Does this mean I can only use DDR2 1066, or can I use slower speeds, such as DDR2 1000?

You can use slower RAM, no problem. It'll auto-detect and set the memory up accordingly. You can also run 1066 RAM on a board rated for 800: It's just considered an overclock.
