Default drive issue

When I first built the pc I used a 128 SATA3 SSD as the primary or C and to not fill it too fast, I directed install and downloads to another drive (X) in the regristry.
I just installed a 300G Raptor SATA6 and used Acronis to clone the drives and it seems to be working OK but what about the Program Files and x86 that are left in drive X? I was thinking I could uninstall any programs that I find there and since I changed the registry back to drive C I could re-install them correctly? But what about the other data?

If you cloned the entire drive X on to the new drive, you can wipe everything off the old drive by formatting it.
