When I took apart my HP laptop to replace the CPU/APU I noticed there were 2 chips that looked like processors. One being the removable CPU. But I don't know what the other one is. Is it the motherboards integrated GPU? Will it affect my new processors APU?

Solution
Lower end mobile GPUs are soldered onto the motherboard, it's likely your laptop has one of those. Most modern laptops will be setup to primarily use the integrated graphics on the CPU when doing idle or light work to save on power and improve battery life, only using the dedicated GPU when graphically heavy work presents itself.

So when I would play some games on my new APU the integrated GPU would shut off.

Yes it should assuming the GPU switching technology is working properly, it's known to be fiddly at times.
