Hey there, I just started my first build about an hour ago. I have a couple questions about the installation of the Motherboard (Gigabyte 990FXA-UD3).

So my case, the Thermaltake Versa H22, only came with 2 motherboard standoffs. Should I have more? Do I need more than 2?

Also, the case has raised bumps where the motherboard should be installed. What exactly are those used for?

All help would be appreciated, as I have very little idea about what I'm doing

The "raised bumps" are the built-in standoffs. The extra ones are if your board requires ones located where there are no integral ones. Yes, you should use all the standoffs if possible. But be very careful you don't add one where one doesn't belong. If there is no mounting hole in the MB, don't put one in. Many failure to boot issues can be traced to folks adding an extra standoff behind the MB that ends up shorting out a solder trace.
