The fans are listed as:-

CPU_FAN
Pin 1 = GND
Pin 2 = +12V
Pin 3 = Sense
Pin 4 = Speed Control

CPU_OPT
Pin 1 = GND
Pin 2 = +12V/Speed Control
Pin 3 = Sense
Pin 4 = VCC

SYS_FAN 1, 2 & 3
Pin 1 = GND
Pin 2 = +12V / Speed Control
Pin 3 = Sense
Pin 4 = VCC

SYS_FAN 4
Pin 1 = GND
Pin 2 = +12V
Pin 3 = NC

Are CPU_OPT, SYS_FANS 1, 2 & 3 optionally PWM headers too? Are they dual purpose so I can plug a PWM fan in or a regular 3-pin fan in and they will adjust intelligently?

I need TWO PWM fan headers. One for a CPU cooler, and another for a PMW fan hub.

I'm concerned this motherboard may only give me one PWM header!

The official page suggests you can plug two (PWM?) fans in using CPU_FAN & CPU_OPT - http://www.gigabyte.com/FileUpload/Features/2/Photo/3997.png

Official description:-
Fan Headers 1 x CPU (4-pin)
1 x CPU_OPT (4-pin)
4 x SYS (3 x 4-pin, 1 x 3-pin)

All 4 Pin headers are PWM. The fourth pin on the header does the power management.
The first two are power and ground, the third is a sensor pin and the fourth pwm.

The CPU OPT should be for an optional 2nd CPU FAN, if you plug a PWM fan into that header it should work in parallel with the 1st Cpu fan.
It may not work exactly like the SYS_FANs (which may possibly even stop spinning if not needed) but it certainly wont do any harm to your PC.

But in your case, you are more than covered!
You have 3x4pin (PWM) headers so you can plug in your fan hub and you'll have another two spare PWM headers.
