How to get my drives to work

Just finished an HTPC build and my question is I have a Ssd as my boot drive and a 1tb WD Caviar Black,and a WD Caviar Green-2tb<><><>how do I get these drives to work.I was downloading something and tried to save it do a drive other than my Ssd but could not locate the drives for use.In the BIOS I had to change from IDE to AHCI.It also had a feature that said something about enableing and disabling for use of Legacy IDE or standard IDE.Could someone guide me in the right direction to set things up the right way so I can use these 2 other drives for storage.My build is i7-950,drives listed above(HD)<>Gigabyte X58-USB3 MOBO<>2 Sparkle GTS450<> 12 gb of Corsair Ddr3 @ 1333mHz<>etc......

its wierd that it wont see the internal drives right away but the external drive was seen immediately.It does this on both of my computers.
