Hello,
I have two drives installed, An SSD with all the OS files and one empty hard drive (i think some boot files are sneaking in over there)
Once I remove the HDD Windows 10 Doesn't boot up and asks me to select proper boot device.

I searched over the internet and found that this can be done using MiniTool Software but it costs a lot.
Is there any free or maybe not an expensive tool to do this?

It will be good if you link to some useful guide.

Here are my drives:

EasyBCD has a free community version available and allows you to put boot files on any disk and edit the BCD store of any disk even if you didn't boot from that BCD store's disk.

Your problem might not be with the boot files though, even if the SSD has boot files on it if the BIOS points to the HDD it needs the HDD to startup.
Your first move should be to go into bios and check that the SSD is the first boot drive.
