If you want all your stuff on the SSD, clone your HDD using something like Macrium Reflect onto your SSD(erasing all that is on it) then once this is done, boot using the boot override in your BIOS and then format the HDD. I think that would probably be your best move.
I only have a 120gb ssd so the capacity isnt that much!

I think what you're expecting to happen is that the new OS on the SSD will look and act exactly like the old OS on the HDD.
It doesn't work like that.
The new OS knows nothing about your existing applications. You must reinstall those. Either on the HDD or SSD, wherever they fit.
