There are 3 cords grean (G), Black (B), and Orange (O).
I have them arranged in:
G
B
O
Which cord controls which speakers? Its driving me crazy because my board supports up to 7.1 but the manual and the help online do not specify which inputs go to which speakes so I have no idea where to plug them in because all of my outputs from the board are black.

Edit: it would appear that for whatever reason I can get the system to run as 2.1 system but not as a 5.1 system. Ill try to reinstall the audio drivers and see if that fixes it

For a 5.1 Channel, I would try this configuration:
Upper Left Black Jack in MB (Center/Subwoofer Out) ---> Orange Cable ---> Bottom Orange Jack in Z506
Middle Left Black Jack in MB (Rear Speaker Out) ---> Black Cable ---> Middle Black Jack in Z506
Middle Right Red Jack in MB (Line-Out/Front Speaker Out) ---> Green Cable ---> Top Green "Audio In" Jack in Z506

Traditionally, for a 2.1 sound card (motherboard 3 holes): G = front | B = center/sub | O = rear

But for the Z506:
G = Line Out (Motherboard's supposedly Green hole)
B = Side Speaker (Motherboard's supposedly Grey hole)
O = Center/Subwoofer (Motherboard's supposedly Orange hole)

I should probably clarify that my motherboard has 4 holes for it two support 7.1 systems.
The holes are front, side, rear, center/subwoofer. G is line in from mobo to speakers, so hat your saying is that B is for the rear and that O is for center/sub.

Will try that, mobo is MSI Z270 Gaming M7 if that would help you though I know which holes go to which speakers thereon the mobo.
