New Rig less performance?

So I recently built another computer so that my gf could play video games with me. I gave her my old computer. The computer I built has similar but better parts. My benchmarks are better but my performance is actually worse (less fps in games, specifically BF1)

Specs:
Old Comp
CPU- FX8350 4.0 gHz (BULLDOZER)
MOBO- GIGABYTE 970A-DS3 (BIOS FEg)
RAM- 16GB (2x8gb) Corsair Vengance 1600mHz
GPU- 1x XFX 390X 8GB GDDR5 OC 1125mHz CORE & 1600mHz MEM 17.2driver

Timespy score: 4338
BF1: 60 AVERAGE

New Comp
CPU- FX8350 4.0gHz (BULLDOZER)
MOBO- ASUS Sabertooth 990FX R3.0
RAM- G.Skill 16GB (4x 4gb) Sniper 1866mHz
GPU- 2x XFX GTR RX480 8GB BLACK EDITION 1338mHz CORE & 2000mHz MEM 17.2driver

Timespy score: 6700
BF1: 45 AVERAGE

So my question is how can I be benchmarking at better scores, but be getting lower frames when playing BF1. Also I can run DX12 with the 390x on BF1 no problem. Where as I cannot run DX12 with my 480s on BF1 if I attempt to the game freezes on the loading screen. Any help will be fully appreciated.

I would like to ask what CPU cooler are you using? As AMD FX tends to run hot and which might cause low FPS. Moreover, 2 GPUS+ 1 CPU in closed case -> will tends to have a lot of heat inside.

Well it could be down to without you knowing the that the Cpu is down clocking in speed due to amd cool and quiet or any other option in the bios to reduce the frequency or load on the cpu.
Also try turning off any wait state commands or functions in the bios to do with keeping the cpu cool.

Plus do both system have the same os working on them, or is the old system running windows 7 64 bit or windows 8 where the new system is running windows 10 ?

It does have a slight impact on performance.
Also make sure the Hpet mode is enabled in the bios of the new motherboard for high performance mode of the motherboard it`s self.

In windows it`s self change the power plan to the high performance profile applying the changes.
Make sure on the new system if like said it has windows 10 installed on it that you installed all of the drivers from the supplied support dvd disk that came with the motherboard.

They will be more optimized and run better than windows 10 and the drivers it downloads during setup and detection of hardware.

The same apply`s for the video card driver, get the latest one direct from the Amd driver support page if windows auto matically installed one during windows setup.

Also dont forget that a R9 390X card Vs a RX 480 card has more stream processors, so it can process more data and graphical load 2816 vs the 2333 the RX 480 has so it`s no wonder the frame rate is better with the R9 390 X card.
Than a RX 480 running in a single card configuration.


 
Here are tour answers to your questions.
1) and using windows 10 64 bit on both computers.

2) I did double check to make sure that the driver for my mobo was up to date 212 is the driver version that is what came on the disc. Asus's website offered 212 as its most up to date driver.

3)17.2 is the most current driver for amd gpus.

4) I have an open case and have monitored temperatures while benchmarking 50c was the highest for cpu. And 83c was highest for gpu. I have ran prime 95 in blend and the cpu never throttled.

5)I do believe I have crossfire "enabled" while benchmarking I run Riva tuner to monitor temps and loads. They ran simultaneously. So I believe I have crossfire enabled. I do notice that only one card lights up when I'm not doing anything to save power. But when I load a game or bench it fires right up.

6)I have all "automatic" settings in my bios either enabled or disabled. All of the power saving once I have disabled. However I was curious about the hpet setting. I have never came acrossed that before and there was no description for it so I disabled it. What is that exactly? Also will forcing windows 10 to run in performance mode cause my computer to run more quickly. I completely forgot about that option.

7) I know the 390 has more stream processors, however if this were the issues don't you think I would be benching higher and not lower. Currently when I bench on valley or timespy I ALWAYS beat my 390x's score with my 2 480's. It's only when I actually apply it in a game where I lose performance. However after writing that last sentence...that should tell me its a cpu issue and not a gpu issue....
