What you really need to do is run the CPU cooler off the CPU_Fan header and connect the motherboard system fan header to the hub and run all/any case fans off the fan hub. Otherwise, your case fans are going to be controlled via the thermal sensor/fan RPM from the #1 header on the fan hub, which would be connected to the CPU fan and would cause all other fans to spin at much faster speeds than case fans normally operate at. Since your motherboard has a 4 pin PWM case fan header in addition to the CPU fan header, it would be advisable to use that header instead.

Solution
Yeah, you want to plug the CPU fan into the CPU_FAN header on the motherboard. Connect the SYS_FAN header on the motherboard to the hub. Connect your case fans to the fan headers on the hub. That way the CPU fan can operate at speeds independent of the case fan speeds which are typically much slower than what the CPU fan needs to run at.
 
Yes. If you have PWM fans. If not, then any 3 pin header should work. I would run the CPU off the cpu fan header and run any other system header to the hub, then run the fans off the hub, if you use the hub. Personally, depending on how many fans you're running, it might be better to just use one of these:

and split the system fan header off the motherboard to run the fans. Obviously if you're running more than two case fans, that won't work, and you'll need to use the hub. Running the hub off the motherboard case fan header will work perfectly fine though.
 

Will this have any effect on you mobo if you run the CPU cord from the hub to the motherboard? Will it have a negative effect on your mobo?
