Is there any screen capturing software that can capture a long picture of the scrolling windows WITHIN a webpage? Some websites have frames and there are different scrolling windows.

For Firefox and Chrome there are several extensions that let you do that. Nimbus is one of those, just search for "capture" in your browser add-on list.

Is there any desktop alternatives? Before adding it to the extension it has warned me that it has a lot of permissions that will be given which is too much (e.g. Access your data for all websites)

That make web browsers scrolls down, then take screenshots along the way and then stitch it together as one image? No, I don't know such an app.

There is other apps than Nimbus, just have a look.
