I was a little clumsy installing my new cpu and forgot to clean of my hands when I got some thermal paste in the cpu socket. Luckily it is only in two pin slots granted not that much, however I am still worried it might hurt something in my system. Am I over reacting or do I need to clean it out?

Just wipe it off with a clean tissue...or you could leave it. It's not harmful at all, just a bit messy.

Stock amd paste is not conductive.
Leaving it there wont hurt anything, but you may be able to clean it with a q tip.

You could, but again it's simply not a problem so I wouldn't bother with it too much.
Sometimes, we simply have to suppress our OCD tendencies. Cleaning systems is probably the #1 cause of breaking things, I have observed.

I'll add to that alcohol thing...make sure it evaporated completely before you put the processor into the socket!
