Weird PCI-e 12v problem

Building a computer and having some issues...

I have a 12V PCI-e cord from my PSU that has 6 pins on one head and 2 on the other. The 2 pin one won't fit on the motherboard, but the 6 pin one fit in fine. However, the computer won't start up when it is in. Should the other 2 be fitting in the mobo?

Second, even when I remove the PCI-e plug from the mobo, the monitor won't turn on. No beeps or anything. The only think I have plugged into the PSU is the MOBO, PSU and RAM. Nothing else is plugged into the mobo.

I've looked all over for shorts but don't see any. I've also tested two video cards (one that I know for sure works) with the same results on both. I've pretty much narrowed it down to the Processor or the MOBO. However, I have no way of telling which. Suggestions? All these parts are new from newegg.
