I have an 120mm aio, so in total my PC has 1 chassis fan, 1 rad fan and a pump (all 3 pin). My mb only has 1 CPU fan header and 1 chassis fan header, and I have 1 y splitter. Should I plug the pump in separately from the fans or the pump and rad fan together? Any other recommended configurations?

There isn't a good answer. The pump on the AIO needs to be running at 100% all the time. The fan(s) for the radiator should change speed based on the CPU load. Typically that would mean that the radiator fan(s) should be on the CPU connector. You might be able to power the pump directly from the power supply.

Actually, kanewolf (above) has a VERY good answer. Get an adapter that allows you to plug a 3-pin or 4-pin fan into a power output (either 4-pin Molex or SATA) from the PSU. Use that adapter to connect the PUMP to the PSU so that it always will run full speed - that is how almost all AIO pumps are supposed to operate. Then plug the AIO rad fan into the CPU_FAN header, and CPU cooling will be automatically controlled by varying the speed of that fan. Plug your case fan unto the mobo SYS_FAN header.
