The build looks very good. Best RAM and cooler possible afaik, I wouldn't spend $100 extra for the color and RGB on the case though. Rather spend more on something else like storage.
I actually found the case for a lot less at microcenter, going today to pick it up :)

Use the GTX1080 for now. And hold off on GPU purchase. RTX5090 releasing in few months is set to get 70%(minimum) uplift in performance over RTX4090. That is a huge gain. Add in as much as you can to the budget and get that. I expect it to cost $1800 and $2000-2100 for high end AIB models.

Yes it is time to upgrade the monitor to 1440p specially with all the HDR games releasing and are set to over time. It be worthy expenditure. No I would not recommend going 4K yet even if being paired with RTX5090 unless you plan to upgrade again in next 4Yrs. At 1440p it will get you the best experience for much longer than that.

Also upgrade the CPU over time when Ryzen 9000X3D chips release Next year. That will go into this motherboard no problem. No need to upgrade the Motherboard or anything else.

Is Mushkin Redline Lumina 64 GB (2 x 32 GB) DDR5-6400 CL30 Memory ($209.99 @ Newegg) a better buy though?

I'll probably keep the GTX 1080 to start and upgrade later.. i don't game nor can i find reason for more GPU right now. I like the recommendation but i probably won't dish out the $2,000 if i don't need to for the best of the best.

I also have a 1440p monitor already from work :)

If i can get the lian li III case for $139.99, isn't it a better buy than the Corsair 4000d?

Might wanna get the PSU recommended by King Dranzer if you're going to buy an even more powerful GPU than 4070ti super later

Lancool 3 is bigger and a bit more luxury and will fit all coolers, even 420mm
Lancool 216 is big enough for the 360 you are getting and is cheaper than the lancool 3 and better than the 4000D

I will say it again, an arctic AIO will not fit top mounted to a Lian Li 216, its too thick at 38mms. The clearance for a top mount is <55mm for the radiator plus the fans. You would have to front mount it which defeats the purpose of the 216 case as it comes with specialty 160mm front fans that can only be mounted in the front, if I recall correctly. The Lian Li Lancool III has multiple, reasonable, mounting locations for an arctic AIO in the front and top, as does that Be Quiet! case I linked.

See my post below, I was incorrect about the above.

The Lancool 216 has two settings for the board .. you can set the board higher up for air cooling or lower the board for a top mounted AIO.

I checked the site for the specifications again, and I am indeed incorrect. I scrolled down to where it said 'Air Cooling' and saw that it show a 360mm rad with a <55mm thickness maximum. Had I scrolled a bit more I would have seen under the 'Water Cooling' section it showed a 360mm radiator with a <77mm thickness maximum size. Fans are typically 25mm thick + the 38mm Arctic radiator you get ~63mm of thickness to account for. Apologies for the mistake!

A more silent and work oriented PC. Still would recommend to get 9950X and at-least RTX5080 and I hope it gets 24GB VRAM.

Yes hold on to GTX1080 for now till next gen releases and then you can decide accordingly.

Here is Display advise. See if you want a display for actual Pro workload and if you got space for it I recommend looking at SONY A80L 55" TV. Or keep an eye out for SONY 42" or 48" OLED if they release it this year. Reason is that nothing in monitor realm nor TV realm comes close to it for being Accurate at that price point. Purchase it when it is on discount it goes down to $1300 and with Best-buy Geek Squad warranty for 5Yrs(which is a must) that would be around $1550. If you got space for it it be worthy expenditure for work purpose. That be the most accurate display you can get unless you want to go up to SONY A95L realm which is expensive. Give it a thought.

Is one placement for the cooler better than the other? board higher up for air cooling or lower?

I'm pretty flexible on the cases too. I saw both of them IRL yesterday and today and i don't mind the larger Lian Li III over the 216. I know there's a slight performance difference according to some of the benchmarks but the difference seems minor to me.

Set the board high for air cooling and set it low for an AIO (Lancool 216). The only reason to get the Lancool III is if you are using a 420 AIO.
