Is it safe to connect and disconnect IDE drives with the system
booted (DOS command) ? I know that the removable carriers effectively
do this, but if I do it manually I'll need to do power then signal,
or vise-versa. I can't do both simultaneously.

Not recommended. You can damage the hard drive due to a surge - not to
mention that the head in the hard drive has not parked.

Removable carriers for IDE drives are just ment to help with moving
drives when the power is off.

I only know one person that can pull IDE drives out of an active
machine and he has the drives in a internal USB case.

The Genica 210 removable drive bay allows hot swap on Windows 98.

External USB 2.0 case is the only way I would try.
