I have 5 fans on my computer. One on the front, one on top, one on bottom one on back and one on the side. All the fans with a direct molex plug to the PWsupply work just fine. I have two fans that only connect to the System_fan1 and 2. Those two do not work but they sort of pulse a little less than a quarter turn every few seconds.

Check your bios settings.
You may have them set too low to start.
Usually under hardware monitor section of bios. Change the minimum fan speed to a higher number.
Fan speed is controlled by voltage. Some fans need 5 or 7 volts to start.

Im not home to check it at the moment but last i went into the bios and looked at the fans it was controlled by pwm instead of volts. I don't know if i can change it to voltage or what, if so i don't know how. Ill try turning it to manual an turning the pwm up from .75

PWM (pulse width modulation) adjusts the voltage to adjust the speed.
If you have it set to .75 percent then no fan would start at that low of a setting.
Try 30% as a baseline to see if they will start.
