I have been using the internal gpu on my mother board when I built my rig. I don't know if the gpu is fried or some other problem is happening. It won't recognize on task manager or the bios. What should I do?

Do you mean you've been using the iGPU because the 960 doesn't work, or that you've just realized you've been using the iGPU?

Some "have you tried to plug it out and back in again" checks:

Is the monitor connected to the GTX 960, NOT the iGPU?
Are the drivers installed?
Does the 960 have it's power connector connected? (from the PSU)
Have you tried taking it out and putting it back in?
Have you tried different PCI-e slots? Is it in the primary slot?
Does your BIOS recognize the card? (make sure it's turned on in the BIOS too, most motherboards will have graphics priority settings, set it to PCI-e).

You have to give us more info for us to help you properly.

The monitor was connected to the GTX 960, after forcing the bios onto the pcie slot, but didn't respond and returned to the internal gpu
Drivers will not install, invidia installer doesn't recognize that invidia hardware is installed
The GTX 960 has it's power connected for the psu
I have tried the primary and secondary, neither recognized it
The BIOS doesn't recognize the gpu
Didn't know what information to give

Side Note- When starting up and connect the mother board and power supply the fans slightly spins then stop

Problem is that it could be a lot of things, and it gets pretty complicated / impossible to test very fast. If your motherboard's PCI controller is damaged, both slots wouldn't work. So maybe try another PCI device in the slots if you have one.. It could be the PSU (unlikely, I believe you can POST without power from the PSU to the GPU).

But the fact that the BIOS doesn't recognize it doesn't bode well.

If you can, try that card in another PC, see if it works there. It's hard to pin down what it is.

Yes but you have to be more specific. If you've installed everything correctly and the BIOS won't show the card, you should really do some testing because at that point it could be the motherboard, the card or a wrong setting in the BIOS.

If you have another PC or know someone with a PC you can use, install the card there, see what happens. If it does work, the problem is with your motherboard / BIOS. If it doesn't, the problem is the card and you should've RMA'd it as soon as you could.

Yea, but it doesn't respond so I switch back to mobo. Sorry about the two months had problems.

Sort of, they start a bit then stop repeatedly, never running continuously.

Recently had the graphics card tested with a friends, it worked. Asked to use his to test the problem, same problem occurred.

I have tried different slots already, do you know how to disable integrated graphics on ASUS Z97-Pro Gamer's bios?
There is option to force boot, but it resets back to integrated after I save and restart the setting. Also the the PSU wouldn't be the problem, since its 750 WATS, and if itself wasn't working I doubt it would power the mobo.
