Question How and where to connect case-fans?

How do you do it?
Would you recommend connecting case fans to the headers mounted directly on the case, or connect the fans to the motherboard?
What even is the difference?
 
An important factor is ramp-up time. As soon as your cpu temp begins to increase the supporting case fans speed should increase to provide airflow for the cpu cooler or AIO radiator cooler fans. This is best accomplished by connecting the fans to the motherboard and setting the bios to control them. If the wattage power required by the fans is low enough you can split each motherboard connector 2 or 3 or 4 ways to support the number of fans in the case.
 
Headers on motherboard are regulated by motherboard.
Headers on case might not be regulated at all. This depends on pc case and fan hub used.
The case would be the antec flux or antec flux pro.
Nevertheless your reply suggests that connecting fan headers to the mobo is the safer option?
The pro case would have a total of 6 fans while to non pro would have 5.
In both cases 3 fans would be mounted sideways to throw in cold air, those 3 fans should they be split into one and connected with a single header or no? If yes would one have to buy a fan split header or would this be most likely included with the case?

Sounds good!
So it isnt enough to just connect the fan headers to the mobo but also it must be configured in bios or will there be auto-configuration but you might be able to create a better fan curve manually?

Edit: the mobo would be the ASUS ROG Strix B850-E
 
The fan controller that comes with the Pro case manages the PWM functions of the fans. That controller will actually use one of your motherboard PWM headers. So you won't need to connect a bunch of fans directly to the motherboard.

How will the fan controller of the pro case use one of the mobos headers? Is it me connecting them both with a cable? Does the non pro work the same way?

Yes, there will be a cable that runs from the controller to be attached to one of your motherboard headers.

I haven't looked at the non-Pro, but if it has a similar controller it would work the same way.

plus CPU_OPT and AIO_PUMP header. Those also can be used for chasis fans.

You know, you can download user manual for your selected pc case and familiarize yourself with installation and case fan setup.
Page 32 shows fan hub. You can connect up to 5 fans to the fan hub.

Could you elaborate fruther, the AIO_PUMP is ment to be connected to the radiator right?
Whats cpu_opt? Yes i am able to see the manual but not fully understand all its content.

Will you be using AIO liquid cooler?
AIO_PUMP header is meant to be used for AIO PUMP. You could have guessed that from the header name.
But if you do not intend to install AIO liquid cooler, then AIO_PUMP header can be used for a regular chasis fan also.

CPU_OPT header is meant for second CPU cooler fan.
Some air cpu coolers have single fan. Some larger cpu cooler models may have two fans.
