Shall i use Msi core frozr S with double fan setup or the stock cooler for Ryzen 9 3900x on an Aorus X570 Elite motherboard ... Which cooler is better ??

Msi core frozr S for sure. if you already have it or buying it make sure it has AM4 mounting kit. Specs https://www.msi.com/Graphics-Card/CORE-FROZR-S/Specification do not mention it.
Although better than OEM I don't think it is good enough (only 4 pipes and 120mm fans) to efficiently cool 3900x and let you have full performance as it needs to keep that CPU bellow 70c at full load.

Mind my warning about AM4 socket mounting kit, it's unlike all others.
