PCIe x16(running at x4) enough to handle RX480?

My mobo says that and i'm not sure if there will be some kind of limitation of performance from this PCIe slot

The PCIe x16(running at x4) is not the slot you should be putting your GPU in. Use the upper-most one. Usually it has a different color.

Yes CF would work, but you should return that MB if you can as running Skylake on normal DDR3 is not recommended by Intel as it may fry the mem controller on teh CPU. Or, if you can;t return it, get DDR3L.
