I have a Xeon X5460 overclocked to 3.6GHz and idle temps are around 41 celsius core 0 and sub 40 celsius on other cores and while gaming other core 0 hits 78 celsius and other cores are around 72 celsius.
This happens even when not overclocked, but lower temps (DUH).

Well it could be bad thermal paste,
Heatsink might be not flat,
Also the thermal interface between IHS and your CPU die.
Well i did try changing the termal paste twice and i diagonally put the cooler on top but yeah this is a really cheap paste so it may be it, and i don't wanna delid my cpu because i dont have the tools nor the experience. I'll try buying a better paste i guess.

Well did you also notice core0 has more LOAD than the other cores? if core0 is working harder than the other cores then well... there is no guarantee loads are spread evenly between all cores.

I would not obsess over a few degrees.
Even on idle it's the same situation. Also i have seen that msia and realtemp say that cpu temp is idle around 46 and hwinfo64 says 39.

It is normal for different cores to have different temperatures.
Cores are located on different parts of the die.

What is your ambient temperature?
40c. seems a bit high.
What is your cooler and what is your case and fan arrangement?
If you take the case covers off, does that help?
