Getting a friends computer with a Pentium E6600 3.06Ghz Stock. I was planning to buy a GTX 560 OC'd for 150 bucks, and then I thought, "What if the CPU will botleneck the GPU?" So will it? I can overclock the CPU if that would help

Solution
Skyrim only needs a fast dual core. OCing the E6600 to 3.5ghz would help a lot.

Anyway I think it's a pretty good match up. I wouldn't worry too much about a CPU bottleneck though. I mean in some games it will, but in many it won't matter too much. Anyway get a good card now and in the meantime you could save up a couple hundred and get like an i3 2150 + H67 mobo + 8gb DDR3 for $300 ish.

There will be a bottleneck there but it may not be too bad and the answer depends on what the current video card is that you're using.

In other words, if you're using an 8600 GT video card now and upgrade to the 560, you'll see quite an improvement regardless of if the 6600 is bottlenecking.

Also, overclocking helps every bit, helps with the bottleneck.

I play on a 27" monitor with a 1280 X 1024 resolution. My current computer has a Pentium Dual Core 1.80Ghz and a 256mb GT 240. Would a GTX 560 be overkill? I might buy a better monitor, but not anytime soon

I'm planning to trade the desktop in a couple of days. The GTX 560 has a HDMI port, so I don't really need a DVI to HDMI adapter. I was planning to MAX BF3 and Skyrim. Will I be able to with my E6600?

I am currently running a phenom black 9850 (will be upgrading to the FM series in a few months). I am also looking to upgrade to the 560 this week from a 9800GTX, any suggestions as to what I can do? I would like to run BF3 in at least high settings

The term "bottleneck" is usually inappropriate when applied to computers. the speed at which information flows through a rig is, as much as anything else, application dependant. There's always a weakest link in any chain and there's always a slowest component in any computer. If you replace it with something faster then something else becomes the slowest component. Name your poison.

That 3.06Ghz E6600 is Wolfdale ( 45nm ) based and not the older Conroe ( 65nm ) E6600 3.0Ghz. That will make a difference in overclocking. The 1st gen Conroe would go to 3.6Ghz most of the time. The newer Wolfdale should do 4.0Ghz easily. My old E8400 ( 45nm Wolfdale 3.0Ghz stock) still runs at 4.050Ghz overclock at the friends house I sold it to. If you have good cooling try overclocking.

What would be a good cooler for a LGA775 socket that costs under 40?

Splendid
Overclock that E6600 and the 560 will perform just fine, you can even get away with getting a 560ti. Of course there might be a bit of a bottleneck , but your gaming performance will be much better. BF3 is vram hungry so you may have to drop some of the settings like AA and AO to allow it to play smoother. Even a 2GB model will take off some of the strain.
