As far as I know that should be bios controlled. So disabling programs at startup should have nothing to do with it.
Are you sure it is completely off, and not just blowing less because there are fewer programs to start up?
You can try to go into the bios (by pressing something like delete or F11 while starting up, it should say on the screen) and then see if there are some cooling setting. Don't touch anything in the bios unless you know what it is.

[Hi and thanks for the reply. Yes im sure it is not running at all. I can see that it isnt running and also my computer shuts down after overheating if my computer has been on for only a short period of time. In BIOS it seems the only options i have is to run the fan all the time or just as needed. Thanks again for the reply.

You can try to put it to run all the time perhaps, see if that helps?
I don't see how this could be related to you changing your startup programs, it might just be random that the problem started just then.
If the fan still wont run, it is either dead or not getting power for some reason. I don't know how easy/hard it is to swap a laptop fan. A repair shop might be the solution (unless it is more than 3 years old in which case a new one is probably almost as cheap) Of cause if it is so new that the company who sold it still has responsibility you should take it up with them.
