Do not use bottom fans at all, even though the option is there.
Why?
Because the fans on the gpu cooler are more powerful in most instances, and adding fans there will just get in the way; they'll do more harm than good.

Have them as intakes, as having them as exhaust will mess with the amount of intake air the GPU gets.

As far as the hot air from the graphics card is concerned, most cards exhaust in such a way it gets circulated in the case anyway. The goal here is to replace the air in the case as quickly as possible, to within your comfort levels.
